If Apple filed for all those patents on the iPhone, does that mean...?

Only devices can be patented, not ideas. Any company that wants to use a device patented by Apple, can license it from Apple. Unless you do a complete search of Federal Court dockets, you don't know what patent infringement cases Apple has commenced.
